In WebSite Auditor, in the Website pane, there were two urls showing up that were giving a 404 error. I fixed those two issues in the site and then clicked "Rebuild" but they are still listed in the results. Shouldn't they be gone now that they are fixed?

Re-building the project will re-gather the URLS of your pages. What you need to do is update the rankings factors. Select the URLs in question and click "Update -> HTTP Status code" (or any other factor you need, and the value should update.
