Problem: The ranking positions returned by Rank Tracker in Yahoo are a complete mismatch with a hand search.

Did you try disabling the Yahoo API key in Preferences -> Search Engine API keys? The API key gives out outdated data - the actual Yahoo data instead of the Bing data you get buy searching manually.
We sent out an e-mail about that recently to all our users, please find it below:
There's no sales pitch in this email. We're writing to make sure you don't miss the new SEO opportunity:
Looks like optimizing your site for Bing now you run for a 30% increase in traffic!
The hottest SEO news of the last week was Yahoo's total switch to Bing's technology in the US and Canada. Now when a user runs a search on Yahoo, they get exactly the same results as on Bing. And if you rank #1 on Bing, you'll be #1 in Yahoo! as well.
What does it change for you, and why many think optimizing for Bing is a must now?
Firstly, Bing and Yahoo are winning a 31.6% market share in the US, with the total search volume adding up to 5.2 billion searches per month. Looks like a huge source to get new users to your website! And you get a double worth for the effort: optimize your site for one search bigwig - and get #1 rank in two.
Secondly, it's good to know how your rankings changed after this historical switch. Whether you've dropped or gone up in Yahoo, you need to know that - to carve the new optimization strategy.
And third, Bing doesn't rank sites in the same manner as Google, so it's best to optimize different pages for Google and for the Yahoo-Bing tandem.
See how to estimate the changes and get the tips for specific Bing optimization.
