Can someone point me to a list of the complete and deyalied list of checks that WA checks a website for?

You can see all that in the software. Please put a check in "enable expert options" when you start a new project - what you see checked on the next step will be the checks that WebSite Auditor does.

Apart from that it is updating the factors for your domain that you see in Preferences -> Domain Ranking factors -> Factors overview. Those will be checked a well when you start project.
